A molecularly based phylogeny reconstruction of mushroom corals (Scleractinia: Fungiidae) with taxonomic consequences and evolutionary implications for life history traits Naturalis
Gittenberger, A.; Reijnen, B.T.; Hoeksema, B.W..
The phylogenetic relationships of the Fungiidae, a family of predominantly free-living, zooxanthellate, reef corals, were studied by sequencing a part of the mitochondrial Cytochrome Oxidase I (COI) and the complete ribosomal Internal Transcribed Spacers (ITS) I & II of specimens from various locations in the Indo- West Pacific. Some sequences were retrieved by using fungiidspecific primers on DNA-extracts from parasitic gastropods living with these corals. The analyses were performed both including and excluding intraspecific variation to investigate the potential effect of saturation. Even though the present molecular phylogeny reconstructions largely reflect those based on morphological characters, there are some distinct differences. Three major...

A test of the utility of DNA barcoding in the radiation of the freshwater stingray genus Potamotrygon (Potamotrygonidae, Myliobatiformes) Genet. Mol. Biol.
Toffoli,Daniel; Hrbek,Tomas; Araújo,Maria Lúcia Góes de; Almeida,Maurício Pinto de; Charvet-Almeida,Patricia; Farias,Izeni Pires.
DNA barcoding is a recently proposed global standard in taxonomy based on DNA sequences. The two main goals of DNA barcoding methodology are assignment of specimens to a species and discovery of new species. There are two main underlying assumptions: i) reciprocal monophyly of species, and ii) intraspecific divergence is always less than interspecific divergence. Here we present a phylogenetic analysis of the family Potamotrygonidae based on mitochondrial cytochrome c oxidase I gene, sampling 10 out of the 18 to 20 valid species including two non-described species. Potamotrygonidae systematics is still not fully resolved with several still-to-be-described species while some other species are difficult to delimit due to overlap in morphological characters...

Aguilera-Muñoz,Felipe; Lafarga-Cruz,Fabiola; Gallardo-Escárate,Cristian.
Gastropod mollusks are part of the principal marine resources cultivated and commercialized in Chile. There are native Chilean species such as loco (Concholepas concholepas), locate (Thais chocolata), trumulco snail (Chorus giganteus), keyhole limpets (Fissurella spp.), tegula snail (Tegula atra) as well as exotic species such as red abalone (Haliotis rufescens) and Japanese abalone (Haliotis discus hannai). Despite their importance as marine resources, molecular genetic studies establishing phylogenetic relationships and estimating population genetic parameters are scarce. The aim of this study is to establish a molecular approach among the main commercial gastropod species in Chile. The mitochondrial genes 16S rRNA and COI, and the nuclear ribosomal...

Antispila oinophylla new species (Lepidoptera, Heliozelidae), a new North American grapevine leafminer invading Italian vineyards: taxonomy, DNA barcodes and life cycle Naturalis
Nieukerken, E. van; Wagner, D.; Baldessari, M.; Mazzon, L.; Angeli, G.; Girolami, V.; Duso, C.; Doorenweerd, C..
A grapevine leafminer Antispila oinophylla van Nieukerken & Wagner, sp. n., is described both from eastern North America (type locality: Georgia) and as a new important invader in North Italian vineyards (Trentino and Veneto Region) since 2006. The species is closely related to, and previously confused with A. ampelopsifoliella Chambers, 1874, a species feeding on Virginia creeper Parthenocissus quinquefolia (L.) Planchon., and both are placed in an informal A. ampelopsifoliella group. Wing pattern, genitalia, and DNA barcode data all confirm the conspecificity of native North American populations and Italian populations. COI barcodes differ by only 0–1.23%, indicating that the Italian populations are recently established from eastern North America....

Cytogenetic and DNA barcoding reveals high divergence within the trahira, Hoplias malabaricus (Characiformes: Erythrinidae) from the lower Amazon River Neotropical Ichthyology
Marques,Diego Ferreira; Santos,Fabíola Araújo dos; Silva,Simoni Santos da; Sampaio,Iracilda; Rodrigues,Luís Reginaldo Ribeiro.
Molecular and cytogenetic data have provided evidence of cryptic speciation in the widespread South American trahira, Hoplias malabaricus. In the present study, karyotypes and DNA barcode sequences of specimens from seven populations inhabiting the lower Amazon River were analyzed in order to characterize the levels of genetic divergence within a single karyomorph. All the specimens presented karyotypes with 2n = 40 chromosomes (20m+20sm) that were consistent with the species' C karyomorph. The DNA barcodes revealed six haplogroups, with clear divergence between populations from Brazil and Argentina. The results support the species complex hypothesis and indicate that a single karyomorph of H. malabaricus may harbor more than one species

Divergence time estimations and contrasting patterns of genetic diversity between Antarctic and southern South America benthic invertebrates RChHN
GONZÁLEZ-WEVAR,CLAUDIO ALEJANDRO; DÍAZ,ANGIE; GERARD,KARIN; CAÑETE,JUAN IVÁN; POULIN,ELIE.
Diversity, abundance and composition of taxonomic groups in the Southern Ocean differ from elsewhere in the planet, since the biogeography in this region reflects the complex interactions of tectonics, oceanography, climate and biological elements since the Eocene. Several groups of marine benthic organisms exhibit high levels of genetic divergence among provinces in this region, supporting the existence of a vicariance process through plate tectonics, while other groups with high dispersive capacity exhibit recent divergence processes. Moreover, the discovery of non-Antarctic decapod larvae in Antarctic Peninsula suggests that some groups can travel across the Antarctic Circumpolar Current. Here we analyzed levels of genetic divergence in congeneric...

DNA barcoding: a molecular appliance for fish species identification support Sci. Agrar.Paran. / SAP
Tresbach, Rafael Hencke; Cerqueira, Natalia Menezes; Medeiros, Sarah Ramos; Gutierrez, Harold Julián Pérez; Hernández, Natalia Ossa; Rodrigues, Marília Danyelle Nunes.
The identification of genus and species is made by systematic, by noticing morphological and anatomical characteres which were the phenotype expression. However, changes in one or more gene bases can result in phenotypes similarities between different species, inducing an identification error. Alternatively, molecular appliances based in mithocondrial and ribosomal genes appeared. This study aims to compile information about the molecular identification and present the South American Catfish (Rhamdia quelen) case, for which there is controversy generated by taxonomy identification. The different genes used to identification have their particularities, like insertions and deletions on the case of 16S rRNA and the 18S rRNA. Besides these ribosomal genes,...

DNA barcoding and traditional taxonomy unified through Integrative Taxonomy: a view that challenges the debate questioning both methodologies Biota Neotropica
Pires,Amanda Ciprandi; Marinoni,Luciane.
The taxonomic crisis, emphasized in recent years, is marked by the lack of popularity (lack of interest in taxonomy) and financial incentives to study biodiversity. This situation, coupled with the issues involved with the necessity of knowing many yet undiscovered species, has meant that new technologies, including the use of DNA, have emerged to revitalize taxonomy. Part of the scientific community, however, has rejected the use of these innovative ideas. DNA barcoding has especially been the target of numerous criticisms regarding its application, as opposed to the use of morphology. This paper aims to highlight the inconsistency of the debate involving DNA versus morphology, since there is a proposal for the integration of traditional taxonomy and DNA...

DNA barcoding confirms the occurrence of Rhamdia branneri and Rhamdia voulezi (Siluriformes: Heptapteridae) in the Iguaçu River Basin Neotropical Ichthyology
Ribolli,Josiane; Scaranto,Bianca Maria; Shibatta,Oscar Akio; Bombardelli,Robie Allan; Zaniboni-Filho,Evoy.
ABSTRACT DNA barcoding is a widely utilized molecular-based identification of species and taxonomic resolutions. Until recently, Rhamdia voulezi and Rhamdia branneri were considered species synonyms of Rhamdia quelen; however, morphological and cytogenetic analyses have suggested the validity of distinct species. Due to the absence of molecular taxonomy of R. voulezi and R. branneri, the objective of this study was to test its validity through traditional DNA barcoding and the GMYC (General Mixed Yule Coalescent) COI-based analyses in 19 specimens from the Iguaçu River Basin. In both methodologies, three MOTUs (Molecular Operational Taxonomic Units) were identified based on the estimated optimum threshold (OT = 0.77). The average inter-MOTU distance (NJ,...

First record of the coloured righteye flounder, Poecilopsetta colorata (Teleostei: Poecilopsettidae) from the Sakalaves seamounts in the Mozambique Channel ArchiMer
Chen, Wei-jen; Chen, Jhen-nien; Pernet, Marie Eve Julie; Olu, Karine.
Background: The coloured righteye flounder, Poecilopsetta colorata Günther, 1880 was previously known from the eastern Indian Ocean to the South China Sea and Indonesia. Here, a new record from the western Indian Ocean is reported. Results: The new record is based on a specimen collected on the Sakalaves seamounts at 375 m in depth in the Mozambique Channel during a recent oceanographic survey. Four other teleost fish species including an uncommon ophidiid species, Neobythites somaliaensis Nielsen, 1995 were also collected on the same seamounts. Conclusions: The presence of P. colorata in the Mozambique Channel suggests a broad and Indo-West Pacific wide distribution for this relatively rare deep-sea species. The sequence of the cytochrome oxidase...

Genetic and morphological variation in corallivorous snails (Coralliophila spp.) living on different host corals at Curaçao, southern Caribbean Naturalis
Potkamp, G.; Vermeij, M.J.A.; Hoeksema, B.W..
Snails of the genus Coralliophila (Muricidae: Coralliophilinae) are common corallivores in the Caribbean, feeding on a wide range of host species. In the present study, the morphological and genetic variation in C. galea and C. caribaea were studied in relation to their association with host coral species at Curaçao. Differences in shell shape among snails living on different hosts were quantified using geometric morphometric and phylogenetic relationships were studied using two mitochondrial markers (12S and COI). Based on these analyses, a new species, C. curacaoensis sp. nov., was found in association with the scleractinian coral Madracis auretenra. Both C. galea and C. caribaea showed host-specific differences in shell shape, size, and shell allometry...

Genetic identification of bucktooth parrotfish Sparisoma radians (Valenciennes, 1840) (Labridae, Scarinae) by chromosomal and molecular markers Genet. Mol. Biol.
Paim,Fabilene Gomes; Brandão,José Henrique Souza Galdino; Sampaio,Iracilda; Affonso,Paulo Roberto Antunes de Mello; Diniz,Débora.
Parrotfishes (Labridae, Scarinae) comprise a large marine fish group of difficult identification, particularly during juvenile phase when the typical morphology and coloration of adults are absent. Therefore, the goal of this study was to test cytogenetic markers and DNA barcoding in the identification of bucktooth parrtotfish Sparisoma radians from the northeastern coast of Brazil. Sequencing of cytochrome c oxidase subunit I (COI) confirmed all studied samples as S. radians, and all showed high similarity (99-100%) with Caribbean populations. The karyotype of this species was divergent from most marine Perciformes, being composed of 2n = 46 chromosomes. These consisted of a large number of metacentric and submetacentric pairs with small amounts of...

Carefully collected molecular data and rigorous analyses are revolutionizing today’s phylogenetic studies. Although molecular data have been used to estimate various invertebrate phylogenies lor more than a decade, this study is the first survey of different regions of mitochondrial DNA in isopod crustaceans assessing sequence divergence and hence the usefulness of these regions to infer phylogeny at different hierarchical levels. 1 evaluate three loci from the mitochondrial genome (two ribosomal RNAs (12S, 16S) and one protein-coding (COI)) for their appropriateness in inferring isopod phylogeny at the suborder level and below. The patterns are similar for all three loci with the most speciose suborders of isopods also having the most divergent...

Karyotype characterization of Mugil incilis Hancock, 1830 (Mugiliformes: Mugilidae), including a description of an unusual co-localization of major and minor ribosomal genes in the family Neotropical Ichthyology
Hett,Anne Kathrin; Nirchio,Mauro; Oliveira,Claudio; Siccha,Zoila Raquel; Rossi,Anna Rita; Sola,Luciana.
This study reports the description of the karyotype of Mugil incilis from Venezuela. The chromosome complement is composed of 48 acrocentric chromosomes, which uniformly decrease in size. Therefore, the homologues can not be clearly identified, with the exception of one of the largest chromosome pairs, classified as number 1, whose homologues may show a subcentromeric secondary constriction, and of chromosome pair number 24, which is considerably smaller than the others. C-banding showed heterochromatic blocks at the centromeric/pericentromeric regions of all chromosomes, which were more conspicuous on chromosomes 1, given the C-positive signals include the secondary constrictions. AgNO3 and fluorescent in situ hybridization (FISH) with 45S rDNA...

Mitochondrial genetic variability of Didelphis albiventris (Didelphimorphia, Didelphidae) in Brazilian localities Genet. Mol. Biol.
Sousa,Luciene C.C.; Gontijo,Célia M.F.; Botelho,Helbert A.; Fonseca,Cleusa G..
Didelphis albiventris is a well-known and common marsupial. Due to its high adaptability, this very widespread generalist species occurs under various environmental conditions, this even including protected regions and disturbed urban areas. We studied a 653 bp fragment of cytochrome oxidase c (COI) from 93 biological samples from seven Brazilian localities, with linear distances ranging between 58 and about 1800 km to analyze the effects of geographic distances on variability and genetic differentiation. The haplotype network presented nine haplotypes and two genetic clusters compatible with the two most distant geographic areas of the states of Minas Gerais, in the southeast, and Rio Grande do Sul, in the extreme south. As each cluster was characterized...
